If I transferred everything on my Wii to the Wii U, could I use the BootMii backup to restore everything on the old Wii?

Yes, you can use a BootMii NAND backup to restore everything. Do note that visiting the Wii Shop Channel will delete any purchased titles present on the backup, since those licenses would have been transferred to the Wii U.
