I have a LOZBOTW XCI file that plays fine via an external HDD but the exact same file transferred to my SD via FTP or directly dropped onto the card results in the trouble reading card error. This has happened a few times with certain games (seems to be all Nintendo's own games), it took me forever to find a Mario Party/ARMS/Mario Odyssey that would actually work on my Switch, does anyone else experience this, or know what I'm possibly doing wrong? I'm using SX2.2 on FW 6.0

As @alkar mentioned, FAT32 is the way to go. Nintendo's ExFAT driver isn't the best and people have reported issues with corruption.
