Checkpoint because it's in its first stages and it's already so much better than any other save manager. It's got a bright future ahead coming from a well known developer who's still improving it. While JKSM is completely dead at this point. For CFW users, Checkpoint is all you need.

I use svdt because it's the only one that works on 11.5/11.6. It's kinda like theme management apps, the only one that works is Anemone, even though most people probably use Themely or CHMM. As save manager goes, i can't really give an opinion on which one is better (JKSM or chechkpoint), but svdt sure does work quite nicely for me :P

edit: Maybe you can get banned by using a .cia version
on homebrew its always safe
 
First time I've heard about Checkpoint (https://github.com/BernardoGiordano/Checkpoint). I guess I missed the release on that one. I'll try it since it's the latest while JKSM hasn't been updated recently.

As for edited saves, Nintendo seems to be most sensitive to their Pokemon franchise and banning them. As for other games, not so much. Either stay away from editing Pokemon games or any online games altogether.

Just because you haven't gotten banned doesn't mean they can't detect edited save files because they can.
