Hacking USB Loader 1.1 - Some games stuttering

I have been playing Guitar Hero World Tour and there are times when the game would freeze for 3-4 seconds and then unfreeze. Weirdly enough, after it unfreezes, the game is actually 3-4 seconds ahead. This happens randomly, sometimes twice in 10 minutes. Guitar Hero 3 and Guitar Hero Metallica also have this issue for me. This problem only happens on the USB Loader (both 1.0 and 1.1). Playing the game with the backup disc did not have any of these problems. For what it's worth, I'm using a Seagate 320 gb 7200.10 hard drive attached to a Thermaltake BlacX dock. It's strange because it happened even when using an old IBM 120GB hard drive with a Vantec USB2.0 enclosure. Any ideas as to what the problem is?
