Don't know if this is in the right area, please move if it isn't.

I was trying to use TWLSaveTool to backup my Pokemon Save game. I figured that I would do that for my SoulSilver game. I have previously also backed up all sorts of Pokemon DS games.
Now here is what happened. I saved my game on my Nintendo DS, and then put the cartridge into the 3DS, launched the TWLSaveTool app, and promted it to create a backup. So the first option.
But then I see it was writing instead of reading. I don't remember doing a misinput there, because I have done it multiple times before, but that must be what happened.
I checked the game to see that my save game was wiped. Simply gone.
Is there any way to get it back? I know sometimes inside a Pokemon game, they keep memory of the previous games, in BDSP even letting you load from a previous save file. Is it possible to do this here?
I'm in such a shock because all my progress is simply gone and I have had so many valuable Pokemon, that I still wanted to bring to Home.
Currently, when I try to launch the game, it comes up with the instruction menus, as if it was to start a new one.
This is a normal cartridge, no ROMS involved. Just praying there is a way to restore my data, I put a lot of time and heart into this... I'm devastated beyond words.

Why were you using TWLSaveTool in the first place..? Checkpoint has been capable of accessing DS save data for a long time now.

I have no idea what you're referring to. I'm pretty sure your data is gone.

If you shut it down before it finished, then it might be possible to extract that and salvage whatever data might still be in there. With some luck the backup save data portion might be intact.

If you let it finish, then it's all gone, I'm afraid. I had added a confirmation dialog to my own build on restoring save data, but I'm not sure if they really monitor that repo anymore. They probably wouldn't have made a new release just for that anyway, even if I had thought of submitting a patch.

If you remember some stuff that you had, maybe it's worth working on trying to recreate them in pkhex, as close as possible as you can remember? It won't be perfect, but it's better than nothing. If you have other games that might have clones on them that would be a start too.

Yeah I might do that. Is there any way that can make this process easier? Right now I am searching in "Encounter Database" of another save to check for matching Pokemon, but not all are there.

Encounter database is just a list of valid encounters to generate Pokémon from scratch. It's not going to list what you have on your save file. You'll have to take what's in your boxes and drag it over to whichever new save file you want. For anything else that might be missing, you'll have to re-create them from memory.

I have all day right now, so if you struggle to properly re-create some of them, let me know what they were like and I'll gen something suitable for you.
