I fully understand how to extract cia. but now How can I build (repack) to cia on other title (not pokemon XY,ORSA)?

I tried this way, repack to .3ds file, then convert to CIA. but when I installed CIA on my 3ds, 3DS said "you have an update for the software". the *.cia file size not the same as original one.

The CIA's version is lower than the one in the 3DS' internal version database. You'd have to spoof the version numbers to be higher than the original title's current version, or change the unique ID completely.
