Actually, it should be
fullName=fat1:%x
as, the DSTWO stores all filenames as 8.3. But, I tried that, and it still isn't loading anything.
MENUdo writes the file properly, but when it runs, it just doesn't AutoRun. Which is strange, cause when I load DSGAME.nds through XenoFile, it works fine and autoboots the rom

(If lastRomRun is working) SDHC card is fine, as this uses DSTWO loader, not WoodR4.

Do you mean it stucks in Loading screen? Is loading screen blinking?
It just launches in to the menu, but it writes to the LastRomRun.txt properly

Did you enable lastRomRun in Settings? MENUdo can write only lastsave.ini, not globalsettings.ini

Is there any way to get MenuDO to boot automatically when I load my DSTWO?

Did you try patching it with the DSTwo.dldi and renaming it to dstwo.nds and placing it in the system folder?
I patched it, renamed it to dstwo.nds and placed it in the system folder. It's stuck at the loading screen, now.
 
I have the donor file for dscovered loader, but I'm not sure where I put it (anyway loaders except YSMenu requires [hidden] mshl2tools)...
 
If you have enough luck, you will be able to find nds.inilink.nds, which can be also used as menudo donor.
