Fil, I'm glad you fixed all your issues, but I still find it very strange.
You said you wanted to delete games from redNAND internal memory to remove the "???" on sysNAND.
but sysNAND does not even know about redNAND until you launch Mocha, there's no way the internal redNAND memory could have any effect on sysNAND.
it doesn't make senses to me that deleting something that sysNAND is NOT even looking at, fixes your issues of copying the game from USB to sysNAND.
you deleted the games from redNAND without USB connected, right? so the USB is also not aware that you deleted a game from redNAND.
I find this very confusing.
there's no logic behind what you did.
the important is that it works.
The other way around is normal :
having a game on sysNAND but not on redNAND will add "???" on redNAND because the game's list is cached and redNAND re-use the cached list in memory and doesn't find these games.

I don't know 3DS recent advancement, but I think WiiU is easier :
- Latest official firmware is good to use
- you don't need redNAND at all (some users want it but it's useless and make issues, see above)
- you don't need to install a CFW, but you can.
- if you don't install a CFW, you can patch the system temporarily when needed
- you can install games to the internal memory or HDD, and use online features.
That's all I remember as "basic" description of the current state of WiiU hacking.
