After it built the diconfig.bin, I needed to remake it again using the SNEEK menu option. After that, all of my games were recognized.
I tested three wbfs games from disc (wii sports, wii sports resort, red steel) and they all worked great. The only weird thing was that for Red Steel, audio was not working during cutscenes, but the actual gameplay worked fine.
Anyways, back to work and more testing later tonight.
Xenoblade Chronicles PAL SX4P01 (wbfs) - banner loads on disc channel - display "reading disc..." message, then the Wii warning screen, after that it returns to the "reading disc..." message and then again to the Wii warning screen repeating that in a permanent loop.

yes, I did some back-and-forthing with adding and moving games. Suffice to say that it won't even work without a wbfs folder. :-\
*only exception was with just 3 discex games
**note that it doesn't display games with an update partition...even on discex, I think.
I am debugging right now, and I found some issues.
Overjoy disables the cache building once the cache is build to speedup things.
This means that adding a game or deleting one could have a strange result if diconfig.bin isn't deleted as well.
Due to bug in the existing code, the handle of a call to DVD_Open wasn't released automatically when the call failed.
The maximum number of handles is 10 which means that the creation of the diconfig.bin will fail if there are 10 games or more.
When a game is selected, and there is a failure, than the system will rebuild the diconfig.bin, but that fails as well. So it will select the first game of the list, and that will fail, so it will try to rebuild the diconfig.bin... Very likely you will see a black screen and a lot of disk activity...
I am cleaning things up right now, and would like to test a little afterwards. I hope to have a new test release ready for this evening.

Wever, do you have a lot of channels installed on your emu nand, or is it a clean nand (i.e. no saves, channels, etc)? In my case, I ran the latest beta on a clean nand, which sped up the long blackscreen time at the beginning.
Also, did you try to rebuild the game cache as I did? For me the cDI didn't work on the 1st try, but after I rebuilt the diconfig.bin it worked.
It's a nand full of savegames, miis, wiiware, VC...everything and the kitchen's sink. I'm aware that it won't load in seconds, but if the activity light isn't on for over a minute, you know it's not loading all that jazz.
This new beta gives better results. Not flawless, but at least I'm not in the dark anymore.
Anyway...seems like wbfs games are still not playable on my end. But at least they show up, and the discex games seem to run as they should.
However, I rather not say too much on this in public. Yes, these are my findings. But I don't want to give hope or disappointment to the ones not testing (@others: I know you read this thread, you guys!

I have no idea right now why it doesn't work on your site. I assume you see the banner annimation if you select a game? Or doesn't that show up either?

My SD card doesn't have any /games or /wbfs folders, and the games that are showing up as GC games really do exist in my /wbfs folder on my hdd. They are playable using cIOS, so I know that there isn't a problem with the .wbfs files.
Also, all my games (except 1) are in .wbfs format and are in usb:/wbfs/XXXXXX/XXXXXX.wbfs (XXXXXX = game ID).
Lastly, I will test CoD Black Ops in fst format, but I'll need to convert it first with QtWitGui.
