Hacking System Transfer to n3ds

Ok so i received a gift from a friend there d3 i got boot9 working and its good to go now im gonna tranfer to my new n3ds but i cant get into the nnid to do the final step of transfering. so i need to format to remove nnid to log into my id to then transfer...... can i format with boot9 etc it still be installed? or idk...

If u format on 3ds u will still have boot9strap
Just will have to put files back on sd card
