Would this work? ie. would it bring over any installed CIAs? I don't have hardmod so I'm not really game to try it.

No, it won't transfer over any titles installed .cia archives. You should be safe transfering from a freshly created and updated emuNAND though.

Hacking Emulation Homebrew  How do we make a complete backup of sysnand and sd, including all save data and installed CIAs; and then restore that backup to a reformatted sysnand?
