Hacking Homebrew Switch wont Turn On Atmosphere

Unless you have a built-in payload injector or an Xcuter mod chip, then you will always need to inject a payload when you do a cold boot (that is booting the Switch after it has been completely shut off).

If you combine Hekate with Atmosphere, I think you can reboot to Hekate and select emuMMC/CFW/OFW again.
Usually there is no reason to turn off the Switch.
It draw 2~4% battery per day so if you charge it once a week, you should be able to use it continously.
 
Only way to do that without additional external stuff would be to build a payload injector directly into your switch, but I would just go for leaving it in stand by.

Alternative would be if your switch has no burned fuses and came with a pretty low FW (I believe it was max 4.1) using pegaswitch and setting up an emunand so that you can boot to the emunand through hekate for example.
