Hacking Successful A9LH but preinstalled game is gone

I successfully patched my 2DS but the preinstalled SMB2 SE is gone from home screen.
I always copied my "Nintendo 3DS" folder where the game is located, it's still on the SD card but it doesn't show up on the homescreen. Is that a knows issue or am I doing something wrong?

You did restore the NAND where this game was located right?

Not exactly sure what you mean. What other NAND could I have restored?
I worked all the time with the NAND of the system that came with the NSMB2SE installed, if that's what you mean?

Formatting the NAND changes the system ID, basically; your downloaded games, saves, etc. are no longer linked, unless you restore back to the NAND backup that was linked to them. You can go back to the shop and redownload it, but your save is still tied to its original, pre-format NAND.

It's possible you might have formatted your system and accidentally lost track of which one read the actual /Nintendo 3DS/ folder with your pre-installed game. It's also possible you didn't copy your original /Nintendo 3DS/ folder back on before finishing hacking.

What's the earliest NAND backup you've made? Either you could try flashing the SysNand backup before ever formatting it, or your very first EmuNand backup.

If you flash it with hourglass, no, it won't.

If you flash it with Decrypt9, no, unless you don't pick "Restore to SysNand (Keep A9LH)"
