If I boot into the switch without using Atmosphere through Hekate, how could we play Dreamlight valley multiplayer?

It asks for a Nintendo account to be connected too. I've heard people have been playing on a mod switch for a while somehow without any worry of being banned.

Not sure about that game specifically, but the usual method is to keep sysNAND clean. That means no piracy, no installed homebrew such as forwarders, and no mods for online games, among other things. This lets you use sysNAND for the games you want to play online, and you can use emuNAND for everything else.
