I just made my own cheat file, simple .txt thing
Throw that into a text file, save it as whatever you want and tell the M3/sakura to use that .txt file for the cheats for chrono trigger, enable it, set to always on and profit. Simplest fix i've ever had to do for a game.
GameID might need changing for the U version but works great for J. Saves messing about with all this cheat.db stuff.
