Hacking SD card rendered obsolete after 3DS format.

They're not in the data management but they are in the folder
Your titles won't be recognized in Data Management at this time due to the mismatching encryption.

If you restore the SysNAND *.bin image and it happens to contain the exact KeyY that matches the <ID0>, you would then recheck for their presence in Data Management. Those that are recognized but marked with greyed out X's are ones with missing tickets.

I'm very much afraid so.

From personal observation, Format System Memory erases everything in the <ID0> subfolder by overwriting all the deleted files with garbage values, versus typical deleting where computer/electronic tells the SD card to forget them.

... It's a long shot, but you can try scanning the SD card with one of these data recovery software; go with EaseUS for first pick.

If there's a slim chance your contents are recoverable, you would need to acquire a Pro version of those paid software. Check those sites.

Edit - You mentioned you tried making a EmuNAND in GodMode9. If you somehow tried that, GodMode9 would have reformatted the card. The files might not be lost.

Maybe its because i have two id0

ok so it deleted my ocarina of time.nds file, my nand backup bin and sha files and the files supposed to be in my nintendo 3ds folder
are those what i need?

i already know which id0 it is
If you have both:
  • sdmc:/Nintendo 3DS/<ID0>/etc.
  • ######_XX########_sysnand_000.bin
, you can try restoring the SysNAND as per instructions from the 3ds.hack.guide link mentioned back in post #16 and then go on from there with checking the Data Management followed by using faketik and Checkpoint/JKSM.

If you don't have that BIN image, your next best bet would be using the CTRTransfer (Type D9) - Fix movable.sed KeyY.

how do i download faketik?
faketik is *.3dsx app put in 3ds folder that requires Rosalina Menu and Homebrew Launcher (boot.3dsx) when accessing and opening.

i tried trying ctrtransfer d9 but it just says that the ID0 is the same as the keyY and nothing else, but when I go back to the home menu, nothing has changed
This can mean one of two things:

1) The encryption matches because your 3DS has the right set of KeyY and <ID0> subfolder, where <ID0> is the original folder before the EmuNAND and Format System Memory incident.

2) The encryption matches but your 3DS has the wrong set of KeyY and <ID0> subfolder, where <ID0> is the replacement folder created after the EmuNAND and Format System Memory incident.​

But I know it is the right one as it has all my titles and stuff but the other one doesn't. Also I used it when I first homebrewed my 3ds.
Does this mean my games are salvageable?
If the script has determined your movable.sed has matching KeyY encryption to selected <ID0>, you must check for signs of missing tickets in Data Management. Restore the tickets with faketik.

Other cause to missing games
However, if Data Management does not recognize or list any of your [ games / updates / DLCs ], you must then check for signs of damaged database.
  • When the database is damaged, titles are not listed on HOME Menu, FBI → Titles, and Data Management but only GodMode9 sees them.
  • To check for recognition in GodMode9 hold (R)-shoulder and press (A) on [A:] SYSNAND SD → Search for titles. You should see a list of your titles as TMD files.
To repair the database, you must rebuild the Nintendo 3DS folder's title.db and import.db by using the CTRTransfer (Type D9) - Rebuild 3DS Database.
  • The script includes three rebuilding options. If you're not sure which to choose, use Option (A) - Quick.

So now I've got a title, CIA and save folder in my gm9 out folder. What now?
The instructions talk about installing the CIAs in FBI, returning to GodMode9 to do part 2 of whichever option you choose (to restore actual titles or their saves), and then recheck if tickets are still missing afterwards.

The Rebuild 3DS Database feature isn't meant to restore missing tickets in order to prevent installing fake tickets for legit titles purchased or downloaded from Nintendo eShop.

Because you mentioned title, saves, and cias folders found in sdmc:/gm9/out, I'm going to assume these refer to:
  • title_<ID0>
  • cias (proper)_<ID0>
  • saves_<ID0>
which would probably mean you used the Rebuild 3DS Database, specifically the Option (B) - Full.

Does (1b) Backup CIAs & Saves, ring any bells?

There were instructions noted in the top screen before the script does its magic, which talks about what to do afterwards.

  1. Boot to HOME Menu.
  2. Install all the CIAs found in the cias (proper)_<ID0> folder with FBI.
  3. After the CIAs are installed, go back to GodMode9 and run the second part, (2b) Restore Saves.
  4. Boot back to HOME Menu and check for missing tickets in Data Management. Use faketik to restore the tickets.
5. Unwrap all the HOME Menu icons with Cthulhu.
6. Backup all the saves + extdata with Checkpoint or JKSM (for data protection).
  • Certain games have anti-cheat save protection called Secure Value that will auto delete the saves if tampering or editing is detected.
  • Backing up and restoring the saves will reset the Secure Value per a game.
7. If you're super careful, an unorthodox method of removing all Secure Value is to delete a specific NAND file.
  • GodMode9 → [1:] SYSNAND CTRNAND/data/<ID0>/sysdata/00010011/00000000 → Press (X) to delete.
