Hacking SD Card has second partition

Hello everyone!

Sorry if this is the wrong section for this but since it is related to the custom firmeware I have (I guess?) it may belong here.

So the problem is that I got quite some time now the issue that there is a second partition on the SD card and has 0 bytes/0 bytes.
I didn't pay that much attention since when exactly that is but my best guess is it was around since I upgraded from A9LH to B9S for Luma 9 a couple month ago.
Everything runs fine so no issues there but every time I put my SD card into the pc it opens one windows where everything from the 3DS is in it (drive L and one window with an error that he couldn't open the drive and wants to formate it (drive M and that is a little bit annoing^^
So....the question now is: can I just format it or delete that partition? I don't really know much about CFW even though I managed to upgrade (with good tutorial) and don't want it just gone by mistake

How big is your SD card that you're using?
Do you have a second card that is as big as that one?

If you have 2nd SD card that's big enough to house all of your 3DS setup.

1. Backup your game saves and extdata with Checkpoint and/or JKSM. Have these files kept stashed away safely on desktop or external drive.
   
2. Reformat your 2nd card in FAT32 + 32 KB cluster size. You may need guiformat for larger than 32 GB.
3. Check that card with H2testw using a Full Write + Verify Test to make sure there's nothing wrong with it.
4. Copy everything from your main card to the second card. Keep your 1st card set aside for the time being.
5. Use your 2nd card and see if all your games and their saves still work.
6. You may use a combination of software such as (1) MiniTool Partition Wizard free edition, (2) SD Memory Card Formatter, (3) Windows File Explorer, (4) guiformat, and/or (5) H2testw to delete & combine partitions into one, convert GPT disk to MBR disk, rebuild MBR, and create new partition in FAT32 + 32 KB cluster size format (or NTFS, ExFAT if it's no longer for the 3DS), and physically test it like the first card.

If you don't have a 2nd SD card.

1. Backup your game saves and extdata with Checkpoint and/or JKSM. This is in case you copy things back to the card doesn't come out as 1-to-1.
   
2. Copy all your stuff to your desktop and set it aside.
3. Use the programs mentioned above: Single partition, MBR disk, FAT32 + 32 KB cluster, and hardware check with H2testw.
4. Copy everything back to your card. See if everything works as it should and nothing is missing.
5. In the off chance your games and titles are messed up, you'll need to reinstall fresh copies with freeShop and that iso site. Restore the saves with Checkpoint/JKSM.
