Hardware "Sd card has been removed" message

Hi I'm running a hacked new 3ds and everything was working fine until today. Now I keep getting this message every time I try to play a game or open an app. I was downloading something from the freeshop last night and it didn't finish yet but I closed the app and shut the system off. Could that have something to do with it?

That wouldn't effect it. I have done that and all that happens is that once FreeShop is opened again the download(s) will finish
 
It's strange because I can open the card fine on the computer and everything looks fine. When I boot it in the 3ds I can see all the apps and games so that part is fine but when I try to open anything I get that message.

Have you tried booting your 3ds without sd and the putting it in when the homemenu pops up?
 
That sucks, the sd card is only about 2 months old. I hope it doesn't fail, I did back it up though.
