ROM Hack SD Card Data Transition

I have two micro SD cards. To make things easy for everyone to understand (not calling anyone stupid I just got aspergers and confuse people on accident all the time) I shall refer to each one as Card A or Card B. Card A is a 32 Gig card where I already hacked my 3ds and added a bunch of roms and stuff to it in the form of CIA's. Card B is a fresh 64 gig micro sd card waiting to be used for something. I copied the contents of Card A onto card B. Putting Card B into the 3ds I got drum roll NOTHING! Absolutely nothing! All my games and such I installed gone. All the cias disappeared. Even the stuff I purchased legally before I hacked my 3ds was totally gone. Is there anyway I can perserve my data? I dont really wanna start from scratch again and lose my data. I especially don't wanna remake all those CIA's again. Any help would be appreciated. :D

Make sure that the second card is formatted to FAT32 with 32kb cluters. If its not, the 3ds will not read that card.
