When i updated the switch using the choi app i selected the exfat option

I meant for the sd card you want the format as FAT32, as exFAT is known to be prone to file corruption, as game installation you can either split the game or do USB install. It is fine to install update with the exfat driver.

If i do format do i lose all my cfw and save data and games too?

Copy stuff from the sd, then format then copy back.
