So either my google-fu is lacking or I'm a dumbass but I can't figure this out.

I've installed custom firmware on my 3DS and have a fresh SD card with all the games and everything, but I cannot for the life of me figure out how to transfer saves from the eshop bought games on my old SD card to the new one (wherein I acquired the games on the high seas.) Every other thread recommended JKSM or checkpoint but I cannot get any CFW software to load on my old SD card at the same time as the purchased games.

Help appreciated?

digital save are tied to the NNID that they are bought from, unless you system transfer them or you still have access to the system, you don't have access to the save.

Yeah that's what I reckoned. Do you know what might be preventing the homebrew apps from loading on my old SD? I just copied the file system exactly from the new SD barring what was already there. Only the eshop content loads, none of the CFW stuff.

What you did? System Transfer a modded 3DS to another 3DS?

What I've done so far:
1. Installed CFW with a new SD card
2. Copied all the CFW content to my old SD card excepting the folders that were already in the old card (this is maybe where I went wrong). I haven't done any system transfer. Is that necessary?

You can copy the content on the old card onto the new SD card, and do this

And then I can decrypt them and do what I please with them? They aren't there however. Do I need to restore NAND with godmode/?

digital saves are on the 3DS NAND, if you didn't wipe the 3DS, and still have your NNID, you should be able to redownload the games, and your save should be there.
Sorry, but no.
3DS saves are not on NAND, they are on SD. As far as I know the Switch saves stuff on NAND (they probably wanted to prevent Datel from producing another Powersaves).
Reinstalling a game overwrites the save.
=====

Had to get his out of the way before reading the full topic.

CFW is not "installed to SD". B9S is a permanent modification, normally loading Luma3DS from SD. All the other stuff can either be installed (as CIA files) or by starting HB Launcher with Rosalina injection (3dsx files).

Assuming only one console is involved, no System Transfer and no "Format System Memory", the saves should be readily available on the old SD. I don't really understand the problem. Starting HB Launcher with Checkpoint/JKSM as 3dsx file present should be enough to get the saves decrypted.

Due to my usual psycho problems I'm currently unable (once again) to provide detailed support.

I'm very sorry.

Good luck!

Here's my issue in case you check this thread again:
My saves are on my old SD, it's just the CFW apps aren't loading on the home screen.

Sorry for making this needlessly complicated I wasn't sure exactly where the problem was.

Copy the following to the old SD
boot.firm (Luma3DS)
boot.3dsx (HB Launcher)
3ds/checkpoint.3dsx

Rosalina injection for starting HB Launcher. Checkpoint should show up.

I copied the directory exactly from my new SD to the old, baring these two folders. Did I mess up?
