Is there a program that can check SAV files and tell me what region are they?

SAV files don't have the region embedded in them, whether the SAV will work cross-region or not is entirely dependant on the game.

Usually moving save between (U) and (E) region works pretty fine without problems, some problems may occur if You move (J) save to (U) or (E) because of Japan characteristic characters unless You didn't used them
HOWEVER
Games like Pokemon which are supposed to communicate with any region will have such font installed and the worst case You can get is like mine where Your Gastly is still named ゴース (Ghos) instead of changing to Gastly

there is a plugin that display them on the wii u menu, pretty sure it is enabled by default -

I don't have a wii u anymore to test it myself, but if homebrews are not visible on the wii u menu I think you can press L + R + minus to open the plugin menu, there should be an option called "homebrews on wii u menu" or something similar
