Homebrew Question Retroarch Joycon/Controller not working

I have just run into an issue with Retroarch, it has been working flawlessly till yesterday. For some reason the Joycon and controllers are no longer working, I can navigate around using the touch screen. I recently updated the firmware and Atmosphere but I am pretty sure it worked after the update, I remember it was the first thing I tested after updating! . I have tried coping everything back to SD but its still not working.

Any ideas?

I had to go update every core that I use. There was an update in Atmosphere that changed something.

This happened to me but I only had to also update Retroarch, then everything started working again.

I have updated retroarch but not getting crashing issues.
