Hacking Restoring NAND

The only time it would delete all your games you installed on emunand, was if your nands were still linked. Then accessing the data management from sysnand would delete everything as they aren't in the title database in your actual sysnand.
That, and if your nands were still linked, you would only need to install GBA VC on emunand and they would work right away, without having to also install to sysnand. You also wouldn't be getting the Database does not exist error :p
