Is there a program like that?
Two files from my MicroSD card magically disappeared, and I'm looking for a way to restore them.

Yes there is but if the file location on the SD memory has been written over by other date you might not get them back. I use this program http://www.recuva.com/

Bumping this thread, if it's okay.
My SDcard has crapped out on me, again. Someething about being unable to read boot sector.
So my question is this - if I format it, can I use Recuva to retrieve the files?

You can if you DON'T reformat it. A reformat writes empty data to the entire SD card, so you'd be erasing your lost files.

    How can I do that?
Recuva doesn't let me do it, and so far no other data recovery can.
The SD card seems to be corrupted to the very source, it plugs itself out every few minutes or so, and every software gives me errors about it.
