Or, if you're not a total AKAIO fanboy, you can boot up DSOrganize 3.2, then use the file browser. Choose which ROM to rename WITH THE DIRECTIONAL PAD SO IT DOESN'T LAUNCH THE GAME, press R to scroll the options then pick "(A) Rename". Press Ctrl on the touch-screen keyboard, then type in the name of the game the ROM is. YOU MUST ADD .nds AFTER THE NAME! Or it won't be a .nds file!

that is what I do, although it is worth noting that it does not order the files by the internal name order in this mode
