I'm not even sure if people still use this, but whenever I try to connect my 3DS to my PC, I get this message:

The application must also be compiled with debugging
enabled.

When JIT debugging is enabled, any unhandled exception

Any ideas for fixes? This seems to work just fine using NiTRoMac but not on PC.

Yes you can, it just runs relatively poorly.
