You can download packs of files by running it with a "config.txt" in the same directory. For each file you want to download, have a line starting with # then the address to download then the relative path to save to. Zip and 7z files will be extracted automatically.
On the next lines, have a * then the name of the file then the name you want to rename it to, or a ~ then the name of the file for ones you want to delete.

An example config.txt:
# https://github.com/SciresM/boot9strap/releases/download/1.2/boot9strap-1.2.zip /test/A
~ boot9strap-1.2.firm.sha
* boot9strap-1.2.firm test.firm
# https://github.com/SciresM/boot9strap/releases/download/1.2/boot9strap-1.2-ntr-devkit.zip /test/B
* boot9strap-1.2-ntr-devkit.firm.sha test.firm.sha
~ boot9strap-1.2-ntr-devkit.firm

To use: you select a directory to download to and click Download. A new window pops up and shows you a progress bar for each download.

I posted here because there is no link to 3DS through any stretch of the imagination (so can't really justify posting in the homebrew section), but I also thought it would be useful to someone, so wanted to post it :-)

Can download a compiled version here: http://quantumc.at/ConfigurableDownloader.jar
And I uploaded the source code here: https://github.com/quantumcat1/ConfigurableDownloader

I have code already for downloading torrents as well, so can add that if anyone is interested (I used my own code from the old A9LH Guide Downloader that's now defunct).
