Pendrive? Do you mean SD/microSD? Because if yes then yes it is possible. Setup the first emunand like usual then remove the SD and format sysnand, then insert the second SD and format emunand. Your first SD will be unlinked and your second will be linked.

I'm not sure what it will entail because I've never tried and I'm not sure what will happen if you install something to sysnand with its "linked" counterpart missing. As in your case installing something to sysnand with SD #1 inserted instead of SD #2.

But I can speculate and I'm pretty sure whatever you install to sysnand will automatically show up in SD #2 emunand anyways since they are linked

Trying to upgrade from Pasta and Ninjahax 1 to the Cakes via homemenuhax.
Using the version that boots automatically, I get a glitched pixelly screen and a brief debug menu before launching HBL.
Launching Cakes causing a black screen and Pasta causes a very strange visual glitch that hangs on the Pasta screen.

Using the stock version (holding L to boot HBL) I can boot cakes about 6/10 times, the other times it just hangs on a black screen. Help would be greatly appreciated!

Try CTRbootmanager. It improved my bootrate alot compare to CakeBrah loader.

Try CTRbootmanager. It improved my bootrate alot compare to CakeBrah loader.

Neither of these worked :/ I think it's an issue with HomeMenuHax. It gives me a visual glitch and debug for FTPbrony and FBI as well. They both boot up after that though. I'll ask in that thread. Thanks!

As long as your SD card is inserted, this error shouldn't happen.
Are you sure the first partition of your SD card is formatted using FAT32 (I don't think any other format works on the 3ds, but still)?
Try running Decrypt9, does it mount your SD correctly?
Otherwise, try running Cakes 85. That's a release before I added Normatt's new sdmmc.c. Maybe that's the problem?
