Hacking R4i and DLDI Autopatching

Straight forward and simple. My brand new R4i SDHC v1.4 (the red box one) only plays certain homebrew. Colors! works but PPSE-DS does not. Is there some kind of DLDI patching file update I can get or something? Because as of right now, it's not working.

A side question: Would you recommend FAT or FAT32? Its in 32 now. I know its pretty controversial -- I just would like to know your own opinions.
 
FAT32 should be for SDHC cards (so, 4gb or higher). The former should be for 1gb and 2gb cards.
 
Yes it is in the root. I always put everything in the root to make sure they work.

Thanks for the advice Yoshi, I'll format to FAT real quick.

EDIT: It seems to boot fine (excluding the absolutely crazy graphical glitches at first) when using this HomebrewMenu.nds. Even so, any extra info anyone has would be great because its still a pain.
