Let's say that I wanted to do a system format for whatever reason, would I be able to keep my godmode so I can just do a system restore?

A system format doesn't erase BS9, although I'd suggest using TinyFormat if you don't want the files deleted from the sd

So after doing a system format or tinyformat, all previously installed cias/ injected fbi will be hidden (thus can be restored if provided certain seed files? ) , or simply deleted?
i think configuring rosalina running fbi under download play can be done once all installed cias have been deleted with one go of system format?

Performing System Restore/Format from 3DS/2DS is perfectly fine. I had to do it for my 2DS with CFW installed (BS9 + Luma) and it did not delete nor reset my CFW. But you will need to reinstall all your cias.
