I'm sending my hard bricked 3ds to Nintendo. Do you think that they'll realize that it was my fault for it? The only thing the could notice is a couple stripped screws internally . Is that enough for them to think I've 'tampered' with my system?

Well, it's too late now. It's in the box about to be shipped. I personally hope they don't realize it. lol.
