Hacking [Question] How to Safely remove Emunand?

I have Luma3DS installed from the 3ds.guide but before that i had RXtools installed and i still have the Emunand for it. Is there a safe way to remove this Emunand? Would just deleting the huge file under the Nintendo 3DS folder do this or cause a brick..

No but it wouldn't remove your emunand either.

Assuming you already switched to sysnand:

§ Backup your card on a PC
§ Repartition and reformat it (using, for example, the formatter built into Godmode9 or Emunand9)
§ Copy the files back on the card
§ Open Decrypt9, select maintenance > system info; among other information, it will tell you the name of the folder inside "Nintendo 3DS" used by sysnand, and you can delete all the others if any
 
I used ease us partition manager. Opened it with the SD card and saw the hidden emunand partition. As I had all files on my PC y just deleted every partition and reformated with 64K cluster fat 32.

Both random letter folders are being used by Sysnand apparently.
SysNAND SD Path <id0> / <id1> :
-Long Random number-
-Long Random Number-

Both random numbers are located in two folders.
