Hacking [Question] Format system memory

I am following Plailect's DSI downgrade tutorial and I am a little confused. I formatted the system memory like in the guide and was about to restore my SD backup on to the card only to find that none of the files on the 3ds card were deleted. Is this a normal thing or do i need to copy my backup and replace all the files?

It's normal, as when you do a system format, It does it to the 3DS' system memory, not the actual SD Card.
