ROM Hack Problem with Pokemon randomizing!

There is a program called pk3ds, where you can randomize Pokemon X/Y/ORAS! I tried randomizing X and got a blackscreen after the Nintendo logo! Then I tried the same with Omega Ruby and got an error after the Nintendo logo! Does anyone know why that could be?
