I believe you do it from your ds.

It's simple, find the Flipnote on your DSi, download it that way.
That's the actual Flipnote file, if it's not locked you can edit it too.

You actually can download FLV videos from the flipnote site, FYI.

but isn't there any way to download from the computer? I don't own a DSI (yet!) so unfortunately I can't download them :/

You can download the .flv of it, I think, if you have a video ripper. Don't know though.
