Gaming Pokemon Y Will NOT start up!

Hi guys! I need help, I was playing Pokemon Y, and accidentally ejected my card with the game fired up to back up my save, and then put it back in the 3ds and booted it, It worked normally, then put Mewtwo in the GTS, and ejected the SD card once more, and attempted to copy my backup back to the SD Card, then rapidly deleted random files to get room and copy stuff back again, then overwrote everthing, got a message, so I formatted the SD card and re-copied everything, then got the same message again, I tried firing up X, it worked fine! The message says:
"The saved data is not compatible with
this version, so it can not be used.

Refer to the operations manual for details."
 
So basically what you did is, save the game, then restore an older save file if I'm understanding it right? If that is indeed what you did, you better have a backup of the latest version, otherwise you'll have to start a new game. Pokemon has a protection where some data is written to the NAND, and if you mess with the save file in any way, including going back to an old version, it becomes unusable.
 
It seems that you tried one of the methods to do a monster cloning, I think the problem was that your timing to eject the SD card was off, so the game was already fully saved and it won't accept the older files anymore.
As Arras said, I too hope that you have made backups of the newer files and put them back to continue your game and rescue your Mewtwo from GTS.

Darnit, I didn't have the newest backup, I just erased everything and copied without backup.

Is there any way to delete the data in the nand, will that "free" the game?

No, I don't think so. There's only two ways to fix this as far as I'm aware, and those are to either A. restore the actual last save data (but I'm assuming you don't have that luxury here) or B. delete your save file and start from scratch.

I was attempting to clone pokemon using this method did I do something wrong?
 
well obviously you did something wrong at some point, most likely you timed it wrong and now it doesnt work anymore. just start over and dont cheat next time.
 
Never ever ever use backup hardware on Pokemon. It's specifically made to prevent that from working correctly so you have a high risk of doing exactly what you did, completely losing your gamesave.

every time i use this i get Yveltal or xerneas for my bidoof
now i have 3 boxs full of Yveltal and xerneas and mewtwo
i even got alot of mewtwo with the mega stone XY
i just want to clone my beloved bidoof

the only way to clone pokemon is to have 2 ( 3DS ) and 2 Pokemon game
 
i say start over dont risk bricking your 3ds for pokemon and stop cheating

This doesn't brick anything...

I wouldn't even recommend this cloning method tbh. If you're unlucky, when you put the 3DS into sleep mode, you may corrupt the SD card when you remove it, and you'll be done for.
