Hacking Please help me

My son has a 3ds XL that was on 4.5 and he was using the profile method to boot Gateway.
He purchased Pokemon Moon on cartridge and it would not work by going to classic mode kept saying cartridge has been removed.
He decided to update his system to the latest firmware and now the cartridge work but of course Gateway does not.
Question is he has purchased alot of DLC that no longer is there.
Is there a way he can get this back even if he has to re download it without paying again?

Sounds like your son updated the Sysnand which means the exploit for emunand doesn't work, I could be wrong but at this point in time I don't think there is a way to downgrade? Judging from what you've told us I don't think you had a nand backup created which means you might be stuck, but HEY he got pokemon moon to play right. (Also if there is a way to downgrade or you do have a nand backup I apologize in advance).
 
He can just re-download his DLC from wherever he purchased it from.

Yes we have a nand backup.
 
You'll have to look around forums here on how to downgrade (I believe it requires a hardmode) in order to get gateway working again
 
if your son updated to 11.2 sysnand, then the only options to downgrade are hardmod or if you have a second hacked 3ds somewhere, use that to perform a dsi ware downgrade

you need another 3ds on 9.2 or on a9lh (arm9loaderhax). then you can buy fieldrunners from the eshop on the 9.2 emunand/a9lh system and import a hacked save into the dsi game. Then system transfer from the 9.2/a9lh system to the updated system. Then if you get a program called dgTool and copy the .nds from that to the root of your sd card and call it boot.nds. When you launch fieldrunners, select scores and it will launch the downgrade tool where you can downgrade a part of the system, then use another exploit game to downgrade to 9.2 or below.

As long as he can re download his DLC i think he will be happy.
Now with save files i believe the Gateway cart saved the file can i just transfer from it to the internal sd card of 3ds?

Yes, so long as he has an NNID linked to the system. If he made the purchases on his Gateway EmuNAND without having an account linked then you'll probably have to contact Nintendo. Just tell them that the system was formatted and you'd like to restore your purchases.

Do i just ring Nintendo Australia and they fix it?
