I have a legit copy of smash bros with some legit dlc, today I installed it's backup but neither the save or the the dlc are there, what should I do?

Put your disc in. Fire up saviine on your computer and dump the save. Next start your backup and inject the save with saviine. Load DLC with wup installer. Done

I doubt this will help. The disc and the backup should use the same save, what good will dumping it and re-injecting it do?

Did you install backup + DLC to the same drive that contained your savegame? If you're going to install your backup to USB, move your savegame to USB beforehand. If you have already installed the backup to USB, try moving your savegame there now. (If you have some legit DLC, the non-legit DLC should even work without sig-patches.)

My save is on internal memory and the backup is on an external drive, I'll move it then, but should I install the dlc through Wup installer then?

Yeah, just install the complete DLC via WUP Installer.
I just moved the data from my internal memory to the usb storage, but it deleted that game, so I have to reinstall it and now they are my original saves :D

It will work after you reinstalled the game again to USB. Be careful to move the savegames before you install a game next time, there are many reports of people losing their savegames because they've failed to move them to USB.
