Someone should extract the warioware nds from the cia and get a retail copy and then look for differences in hex editor. Then try to inject the difference into another random nds and watch it crash horribly.

I think the cia doesn't contain a .nds file... :P

The source of the NDS game was recompiled in to DSiWare.

Your best bet to get NDS games working without a flashcart is to demand source code for all NDS games and DSi SDK from Nintendo.

On a serious note, it's a bit surprising that you can run NDS games only from the cart slot considering that you can run Gamecube isos from SD without the gamecube having an SD card slot. Gamecube games were designed to be read from disc and yet patching stuff enables them to be read from flash storage. Granted this was courtesy of epic coders. Makes you wonder if there are any left in the 3DS scene.

Probably redirecting reads is a bit more feasable than emulating a complex architecture to load from a source that is inaccessible without tremendous effort.

You can extrat the .nds.
Actually it's a bit easy, I dit it for 4FS Anniversary
OK!! So... The cia contains the .nds file... That explains how they managed to "convert" dsiware to nds games... And i suppose that if we inject another nds file into a dsiware cia, it will crash..., right?

It's not .nds
It's in the code.bin, and you need to extract the .nds from it.
If someone can send me the cia of wario ware, I will see if I can extract the .nds

I can extract the game from the CIA, but I can't play it in DsMuMe and NoGBA
