so i got nintendont running and i use it as well as, wiiflow and usbloader. with all of them, a gamecube game will load up and will alow me to choose the progressive scan, however, none of the buttons will work. the wiimote won't work at all, and the classic controller buttons will just reset the game. the home button works and brings it back to the homebrew menue, but thats it. i didn't have any issues using the same controllers playing wii games so i know its not the controllers. any suggestions?

Did you have the nunchuk connected to the wiiMote before the game start? That's in the documentation somewhere.
 
If you are using a third party wiimote or classic controller then they dont work with most homebrew nintendont included make sure your controllers are official nintendo brand and make sure native control is turned off in the settings.

Nintendont doesnt support Wiimotes on their own
