Currently I am using a slot 1 device (Acekard 2) and NESds to emulate NES games, but I have run into several games that don't work on it.
Is the NESds the best way to emulate the NES on the DS or is there a better alternative (slot 1 or slot 2)?

Use NesterDS, this haves better compactibatlty

NES DS is the best NES emulator for the DS. For games that don't run, you can try the updated version of NesterDS that has DLDI support, but be prepared to use massive frameskip just to maintain full speed.
 
nester ds+ supports games that won't work in nes ds like teenage mutant ninja turtles 3 (it also runs famicom disk system games if you have the boot rom) but it has serious speed and frameskip issues
