How can i remove the b9s if i want a stock 3ds?
you can get the appropriate FIRM for your version (at https://3ds.guide/installing-boot9strap-(hardmod)) and inject that into f0f1.
Another little question: can I run Godmode9 with browser method, self-hosting the exploit files on a personal web server (e.g. Android)? If yes, which files have I to 'serve' on the server? This in order to prevent from connecting the console to the internet, to avoid a firmware upgrade or getting banned.
you could, but it makes no difference in this case (no auto-update, no possible ban yet since you don't have custom firmware)

Firmware updates do not happen automatically on the 3ds, unlike the Wii U. The user has to specifically say "yes" to updates. Also, you won't be banned yet, as you don't have CFW.

no auto-update ... Sure? I thought it was possibile... Why not?
It's a lot less practical to auto-update a handheld console. Whereas a home console, like the Wii-U, is always powered and connected to the internet, the 3ds is powered by a battery and may drop out internet connection as you move around.
