Do I need the .NDS files like "moonshl2_directboot", "EZ5H", "TTI0", "Languge select tool", and "chkdisk"?

I have a TTDS with 4GB card. o;

You don't need them, though they don't add up to much data anyways. If you use the moonshl2.nds, you don't need the directboot or the language select tool. TTIO is for the TTDS when you want to use the exit to firmware function of the moonshell2 start menu. chkdisk you don't need at all.

Okay thanks. I know they don't take up much space, I just hate having them on my menu.

Or you might as well delete the contents of "tfontchs" "tfontkor" and "tfontjap" folder if you want to save up some MORE space,

those fonts really don't necessary if you're using the English language.
