So basically I delete some (TRIM/CIA) files from my gm9-out, and after that I notice some of my apps were gone like FBI, CheckPoint, etc. I still have the CIA to download it back along with saves. The problem is that after downloading it back, it doesn't appear as a package. After looking around my 3ds panicking, I see that the sd card is corrupted therefore cannot go to the eshop. Is there a way to fix this?

Your post is difficult to understand.
I see that the sd card is corrupted therefore cannot go to the eshop.
Are you asking how to start over with a fresh SD card? All you need to do is follow https://3ds.guide/restoring-updating-cfw .

If your PC can no longer access your SD card at all, then you might be able to recover your data using standard recovery utilities like testdisk or Easeus.

Did you have your cia dumps stored there? In any case, deleting them shouldn't delete your installed games.

Doesn't make sense.. Unless you deleted your Nintendo 3DS and /or with conjunction with an sd card corruption, that shouldn't happen.

Game saves? Did you back up your saves with Checkpoint? Otherwise if you didn't, it could be tricky to back them up now..

Are you talking about Fbi/Checkpoint or games?

Well, if you can still access it on pc then backup what's left of the data, then format it as FAT32 32kb clusters and check it with h2testw (if you want to reuse this sd card & it's still operational), otherwise you might need a new one..
