I have professionally installed (read: paid someone) boot9strap/Luma3ds. Everything works beautifully, but there is so much stuff left on the SD card, it hurts. I already did a backup of everything, but I wonder what is the minimal stuff I need for everyday Luma use. Is it enough to have boot.firm (from Luma) on the root, "Nintendo 3DS" folder with installed stuff, and some folder with the 3dsx/homebrew stuff? Note, I really don't need gm9 for everyday use.

I definitly advise to keep gm9.

Actually, I would advise to keep everything. There's probably a bit of cleaning that can be done but you won't pay attention about it soon.
Some homebrews also add stuff to the sd card root so after a few weeks of regular use you won't notice the few extra files.

Beside, I did some cleaning on my card twice and ended up with issues twice. Some files seem expendable but you might need them next time you want to update.
Now I just keep every thing and don't care about the messy look of it. Since you didn't even install it yourself it seem fair to say that you shouldn't mess wit those files.

If you still want to clean stuff you should update a screenshot of your sd card root so people can tell you what to delete. Also, i can't find the link but there's a screen shot of a cleaned sd card on 3ds guide. It shows you what to keep.

As you can see. You HAVE to keep gm9. ;)
