ExInjector is easy to use. Build your edited rom, Then open ExInjector. Point it to your rebuilt rom (Do NOT attempt to inject into the encrypted retail rom! It will break it!
). Then a second open file dialog appears. This one wants your exheader. Point it to the exheader.bin (or dec_exh.bin depending on what file name you chose for it) that you extracted with CTRTool. After that you should see that it was successful. It should then boot without the game patch.
Of coarse make sure you decrypted the exheader first. Note if the exheader file is only 1KB in size, it's not the correct one. With Pokemon Alpha Sapphire/Omega Ruby, the exHeader should be 2KB in size when extracted with CTRTool. The exHeader file extracted via ctrtool should still be compatible with the xorpad that you originally generated for it.
