So you're going to need to do what I told you. Also, if you want a channel and your current one isn't a forwarder (as in it doesn't need an SD card) then you should install this: http://gbatemp.net/index.php?showtopic=205141 (first link). Use the IOS you first used to install your cIOS as IOS249 won't work with WAD Manager anymore.

Overwrite the current cIOS with one that uses IOS37 as a base. Just run the installer again

Yes.

After the cIOS is installed, you should be able to run your game. Disregard my previos post saying you need to get a new Neogamma Channel. Also, install cIOS222 anyway for channel wads.
