Are you sure? I think Checkpoint will just export the Donor game savefile.I'm pretty sure just using checkpoint is enough to get your save out of it, that's what I did for MHXX

You can export it with Checkpoint, I did it to my Skyrim donor with MHXX injected and the saves for both games are in there. MHXX saves itself as a file named "system" for some reason. You can even use a save editor and restore it!
You might need to rename the save file to whatever Bayonetta names it's saves. In my experience LayeredFS saves are named "system" with no extension. Do this, make a back up of Fortnite save with Checkpoint. Start Bayonetta and create a save, make a backup of that with Checkpoint. Copy & Paste the save file from the Fortnite backup to Bayonetta backup and rename the file to the name of the file in that folder (delete the old one).Just to be clear, I used Fortnite as a donor for Bayonetta, I never launched Fortnite normally, so there isn't a real Fortnite save. If I just moved the files I backed up using Checkpoint from the Fortnite folder to a Bayonetta folder, that is actually a Bayonetta save, and it should work with the Bayonetta game with TX?
