JKSM, hands down. You can do a bulk save backup for all of your games.

EDIT: I don't think deleting you NNID will affect anything other than stuff like Pokemon Bank, Miiverse, and eShop purchases, though. But having a backup is still good

You can back up the save files for all of your digital games at once instead of having to do them all manually.

What the game and watch said. You use it to copy all save data to the SD card and you can inject it back into the games later after format.

When you format, make sure to backup your SD card just incase, it most likely won't format the sd card but it's still good to have a backup if anything goes wrong.
